Malate acts as a key metabolite shuttling carbon and redox equivalents between chloroplasts, the cytosol, and mitochondria. To almost eliminate mitochondrial malate oxidation capacity, we generated Arabidopsis thaliana triple mutants (mdh1xme2xme1) lacking the matrix homodimeric malate dehydrogenase 1 and the heterodimeric NAD-dependent malic enzymes. As subcellular malate fluxes vary substantially with photosynthetic activity, we analyzed the mutants under different photoperiods and light intensities. We found that under short-day and low-light conditions mdh1xme2xme1 exhibits dwarfism, leaf chlorosis and reduction in photosynthetic performance and dark-respiration. The biggest gene expression changes were observed at the start of the day, showing lower expression of cell wall metabolism, cell cycle and division genes, while higher expression of protein degradation and modification together with stress response genes. Quantitative proteomics revealed concerted down-regulation of the photosynthetic apparatus and lipid biosynthesis, together with altered amino acid metabolism and nitrogen up-take.
